Its actually in the eye?? If it is, I wouldn't fool around, phobia or no phobia. An eye is pretty serious.
Perhaps you can talk to your vet and see if there's something you can give him at home (some form of sedative or calmative) ahead of the visit to make him a little less stressed about going in?

Is he an old dog? Our old lab got a few wart like growths on various parts of his body including one on the base of his eyelid and it did make his eye weepy. Is this what you mean? Because it was irritating him, we did take him in and it was easily removed even thought these sort of warts are benign. I think if it is causing your dog to have a bit of a weepy eye, then it is best to let the vet have a look. I would do as Debbie suggests and try some sort of calmative to make it a little less stressful for him.

If it were me, I'd probably be taking him to the vet, but one that you might try at home in the future is pure Vit E if its an 'eye tag' ...meaning the little flat bumps and funny growths that sometimes happen near the eye.
Just take a human vit E capsule, and cut the capsule, and then rub the Vit E into the bump. I've used this for bumps and tags near my own eye, and its safe for a pet too. At the most it just feels odd if you get it in your eye. I rubbed it in twice daily til the bump goes away.
Please note, this is just for the odd little growths, not a true wart.
